The armor sets with Set Bonuses can be found in several places throughout Hyrule, including the Dark Moon and Twilight Temple.
Set Bonuses are a part of each piece of equipment within the Set. You can find out which ones these are by hovering over the item and examining the tooltip, near the bottom. Set Bonuses are presented in a box with the red border.
Some of these Set Bonuses are specific to a specific piece of equipment. If you have the complete Phantom Armor set, you will be rewarded with +8 defense (instead of the +3 defense you get with most gear). Certain sets can only be obtained through completing specific tasks or by purchasing them at the Auction House.

Purple (Very Rare) Sets PvP sets, set-ups for PvP and Archetype Origin sets are exempt from this restriction and their set bonuses function regardless of the exemplar level of an item.
